Myguess is that the cutscenes use a higher res version of Connor that may not have the dye textures. Just did some digging and it's some kind of bug. In the cutscenes the dye trims around the tail of the robes changes. So with the Charlestown dye the trim is brown and with the Jamestown it's red.
